Bwera Secondary school was initiated by the parents of kitalikibi primary school (Bwera primary school) under the auspices of Bwera Church of Uganda Archdeaconry of South Rwenzori diocese in Kasese district. The PTA executive led by Mzee Zakaliya Kule Sekalombi and the headtecher kitalikibi primary school then Mr. Muliwabyo Elisha organized pre-Secondary school meetings to prepare for the school to take off.Kitalikibi primary school offered the initial 10 acres of land on which the school stands today. The parents of kitalikibi primary school wanted to establish a secondary school that would be second to none in western Uganda.

Bwera Secondary school is found in Mponwe-Lhubiriha Town Council, Bukonzo County in Kasese district. Kasese district is located in western Uganda. It lies between latitude 0 12’ and 0 26 North.Longititudes 29,42F and F 0, 18 E.Kasese district has the following boundaries: Kabarole district to the North; the district of Bundibugyo to the North West, Bushenyi district to the the south, Kamwenge district to the East and the Democratic Republic of Congo to the West. The total land area of the district is 3, 3898Sq Km (which is 1.4% of the total land area of Uganda), while the area covered by the water bodies is 409.7 sq kilometers and wetlands covers 68.8sq km.Therefore, area excusive of open water swamp is 2,911.3sq of the total land of the district. Queen Elizabeth National Park covers 885sq km and Rwenzori Mountain national park covers an area of 652sq.km.This leaves only 1,647sq km for human settlement.
